One VIP customer place an order from my store, but after checking, I found the shipping charge to his destination is much higher than

he pay.

I just hope him ask refund, as if I delivery the goods, I have to pay for extra money, it is a big bill. I really worry if I ask him refund, he will leave  bad feed back. what shall i do?

You should ship the whole order and pay the extra costs via your business.  You are correct that if you ask him to pay more or cancel his order he will find another seller.  Which is what he should do after you made this simple mistake.  In fact if he orders from you again you shoul be thankful.
