Here i list 10 links for you to get much information on Japan. The first 5 links contains much info on culture, how to, and others. The second five are more as directories.

First 5

1. JETRO Japan (http://www.jetro.go.jp/). This is a must click website because it contains many must read articles and others. Also, it is an official institution by the Japanese Government.
2. International Business Promotion Center (IBPC Network) (http://www.ibpcosaka.or.jp/index_e.html). It's got Japan market news that gives updates on each product category most recent market condition. Also, it's got the Asia Business Generator project. Try sing up as a member. It's free!
3. Venture Japan (http://www.venturejapan.com/). This is basically consulting company that gives cunsultation on building business in Japan. You will find many usefull information in it. In case you are very serious about entering Japan market, why not try them. I have nothing to do with them anyway, so i can not really tell whether they are scammer or not.
4. Japan Chamber of Commerce (http://www.jcci.or.jp/home-e.html). I actually hope for more from this website. I was a little bit dissappointed that it was not as i expected. But since this organization represents many business organization in Japan, also since they give information on certification too, i decided to include them. Hope it's usefull.
5. Japan-Guide.com (http://www.japan-guide.com/). This website contains more general information on Japan. But they have info on business and culture too. I found this website usefull esspecially when you want to go on travel to Japan whether it is business or just for fun. Even for japan-travel experienced person like me, this website is still very helpfull in assisting in making travel schedule to Japan.

1. Japan Yellow Pages (http://www.yellowpage-jp.com/). Trust me, yellow pages is always on the top priority when you are looking for a list of contacts. I myself found some Japanese company that i am dealing with now in Japan from the yellow pages.
2. Japan Directory Online (http://www.japandirectoryonline.com/dirs/all.asp). It's good. They have area guide and category guide. I would say that it's convenient to surve.
3. Japan Refference (http://www.jref.com/). This is more a general refference.
4. Japan Web Directory (http://www.japanwebdirectory.com/). As the name suggest, this is a web directory on Japan.
5. Ebiz.co.jp Biz Finder (http://www.ebiz.co.jp/e/). This is a trading portal. I can not really tell whether it is organized by local Japanese or by foreigner overseas. But it's worth trying.

Bear in mind that entering Japan takes time and effort. But never think that it is impossible. True it would not be easy. But 'easy' or 'difficult' is a relative thing. At least we try.

I believe that all the listing you made is very useful to find Japanese companies in Japan.
One more information that I add is that;
Company listing at "Japan Chamber of Commerce", listed companies are registered at either "Tokyo Chamber of Commerce and Industry" or "Osaka Chamber of Commerce and Industry". So that companies other than Tokyo and Osaka are not accessible from the list.

There are many great companies exist outside of Tokyo and Osaka.
